Its most likely from your shoes, when you hear hooves think horses not zebras and all that. Take a week off from running, go to a specialist running store and get fitted for a new pair of running shoes. Start running normally again next week, remember to take at least one day off a week, and as a new runner aim really you should have 2 or 3 off at least. If problems persist even with new shoes and after a period of rest start to look for more complicated reasons and go and see a sports specialist to get yourself checked. For a normal runner though pain in the knees almost always means bad shoes and/or incorrect rest, so treat those possible causes first before wasting time/money with a specialist. A running specialist store will fit you up with the correct type of running shoes for your style/mileage/weight and that should ease the problems. Before running be sure to warm up and dynamically stretch and after running run through some static stretches. Some find that contrast showers (hot/cold) help relieve pain and stiffness in muscles and joints aswell.
